Link thinks about it a little, and then makes a half-hearted shrug. Maybe they weren't 'good' as Shu defined it, but for Link, it was close enough.
The thought of the fragments coming back together, though - loosing who they have become, and being forced to be a part of a larger, malicious entity - that's an unsettling thought.

He didn't even know any of these fragments (at least, Link didn't realise he knew any of them). But somehow, it still feels important that they all stay safe. That they can all remain themselves.
